I'd say it's a safe bet that Jack was supposed to be older and that's why he's left out the episodes in the second season, such as the All-Nighter, that have to do with the rest of the gang. Plus, when Andie gets humiliated at the 10th grade student council assembly, Jack isn't there, he has to hear about what happened later.
Later, though, Jack ends up in Pacey's English class and it seems natural, so it seems the writers tried to put him with the rest of the gang because there's no way Pacey skipped ahead in ANYTHING.
The writers then poked fun at the thing later on at graduation when they do the "little brother"/"little sister" deal because no one really knows who is who.
The best guess about everything, to me, is when Jack says he tried to start preschool without Andie. Just makes me believe that Andie is younger but was so smart their parents put her in their with Jack. Or, maybe Jack, being a very dependent person, was held back a year.
I've also heard the theory that they may have been born 10 months apart which would make them starting school at the same time pretty logical with our without Andie's intelligence or Jack's social problems.
