I think a more obvious connection can be made for Joey and Pacey although it's never been claimed. I think the writers were out to get her from the start and apparently the OP of this thread felt that same. Let me start with season 1 reasons why TPTB hated Jen...feel free to add on. 1) NYC slut that was reminded of her past repeatedly throughout the series. Dawson basically calls her a slut 3 times in season 1. 2) They made her lose her man and her grandpa practically in the same week. 3) Dawson, her ex who up to a few weeks before was desperate to win her back, cannot even muster up the emotional depth to comfort her in her time of need.
